As someone who has Endgame Cal =< Grand Inquisitor, I am going with Malicos. While I think GI probably beats him in sabers, Malicos would dominate him with the force the moment he senses himself losing. Like he did with Cal.

Endgame Cal was still given a good fight by the 2nd Sister. The GI is a notch above that. I'll back him.

GI should be well above Malicos in sabers. It's hard to compare the two in the Force, since both were solidly above Padawan-level Force users in Cal/Kanan. Kanan only ever hit the GI with the Force when the GI was distracted and believed Kanan to be out of the fight. Meanwhile, Malicos could just no-sell Cal's Force attacks.
Malicos is probably the more knowledgeable of the Force between himself and the Grand Inquisitor. After all, he learned the secrets of Nightsister Magick. All of the Grand Inquisitor's uses of the Force have been pretty standard. Grips, pushes, lightsaber throws, ect. However, the GI has been consistently able to knock Kanan out of the fight for several seconds/minutes every single time he has used the Force against Kanan, which implies a pretty major disparity between the two. That said, Malicos has shown a similar ability to outright dominate Cal with TK before Merrin interrupted.
I'd put Malicos and the Grand Inquisitor as roughly even when it comes to the Force. Both can absolutely dominate Padawan/low Knight-level Jedi with TK. Malicos can no-sell most of Cal's TK, while the GI has only been hit by Vader's TK and once from Kanan when his back was turned and he believed Kanan out of the fight. So honestly, this fight probably is going to come down to a duel, which is where the Grand Inquisitor should have Malicos solidly beat.
I see the Grand Inquisitor taking this, by the skin of his (freakishly long) teeth.

Per the Vader comics the 9th sister is a crappy combatant (in her own opinion) whereas somebody like the 5th brother is a former Jedi Temple Guard.
Inqs as of JFO could be like this:
JFO 9th sister (who is pretty close to 2nd based on the game) < JFO 2nd sister (who is one of the most dangerous Inquisitors)
Given the respective backgrounds of the 5th bro and 9th sis, it makes sense for the brother to main his lead over her, so probably still, JFO 9th Sister < 5th brother ~ 2nd sister (hard to really fit him in the gap).
We should keep in mind that the 5th brother would grow for two reasons:
A) he is becoming more experienced
B) The Darkside is growing stronger in the galaxy (Filoni implies this to be quite a huge deal even between TPM and TCW, making Maul a lot more powerful)
So we should have:
JFO 9th sister < JFO 2nd sister ~ JFO 5th brother <(<) Rebels 5th Brother
We can gauge the gap between 5th brother and the 7th sister via the Ahsoka fight, where she consistently outperforms him, so now we have:
JFO 9th sister < JFO 2nd sister ~ JFO 5th brother <(<) Rebels 5th Brother << Rebels 7th Sister
The 7th sister was “hoping in vain” to replace the Grand Inquisitor, to me that suggests a healthy gap but it’s confirmed either way the GI is the supreme Inquisitor, so we’re left with:
JFO 9th sister < JFO 2nd sister ~ JFO 5th brother <(<) Rebels 5th Brother << Rebels 7th Sister < The Grand Inquisitor
Taron Malicos’s performance against Cal Kestis (even accounting for what growth he'd have, not to mention the fact that Kashyyyk would be if anything a Lightside Nexus, and Dathomir a Darkside Nexus) is not disparate enough from the 9th sister’s performance against Cal to suggest to me that he makes up the gap to the Rebels 5th brother, much less the Grand Inquisitor.
GI takes this everytime, though the fight is likely contentious to a degree.
