Yeah let's pretend that Darth Sidious seeing Qui-Gon, Asajj, Jocasta, and Kenobi as 'threats' automatically invalidates any other 'threat to Sidious' quote. A more powerful Palpatine is stunned by Gethzerion's strength in the Force and immediately declares her a threat whose powers must be bottled up to prevent her escaping the planet to challenge him. Keep in mind that this threat and hypothetical challenging of the Emperor would be taking place off Dathomir, the primary source of any Nightsister's power;

Also, Gethzerion's growth up to her isolation was rapid - disturbing the Emperor - so she would be even stronger in CoPL, after the above 'threat' and 'stunned' accolades. Using the excuse that Sidious is paranoid and sees everyone as a danger is tired and doesn't really apply here, with the examples listed being used in completely different contexts to this one.
